I'm having the same problem for most of my games: Battlefield 2142, Call of Duty 2, F.E.A.R, GTA San Andreas, Quake 4, and so on...
The only game that seems to work fine is Starcraft/Broodwar.

Yeah sucks doesn't it? Even if you do have the genuine game, you can't mount a virtual image to avoid putting in the disk. And as you're experiencing you often can't even play games with the virtual drive on because the game company assumes you're using some 1337 hackz to emulate the disk properly.
just uninstall it and your games should work again. You might be able to get away with just exiting it but I haven't really tried.
