For college application fee, I should write a check right? Because on the web site it didn't say cash or check.

Use your card if you want everything to go smoothly, never use cash. When you're done with your application, then you pay to send it. It should give you options, I'm positive they don't want you to send cash and sending checks takes a long time to process.

Well if the site says no checks...I'm pretty sure you shouldn't send a check o_O

I write my own personal checks just to have a proof if something goes wrong. I also make a little memo on the check to make sure they know what it's for.

Either check or credit card, depending if you send the application electronically or by snail mail. It's easier to pay it online through credit card when you submit the application.
