I pulled the hard drive out of my dead notebook and stuck it in an external case, and everything works great... but I was wondering if it would be okay to delete the 'WINDOWS' and 'Program Files' folders? Are they necessary for the HD to work properly?

No they are not but by doing so you'll have to re-install Windows on it later on if you plan on booting from that drive. You may want to keep some data like configurations, saved settings, or whatever if you have any but nothing on the drive if deleted would prevent you from continuing using it.
