At the top of my head:
When you see the words GAME OVER
When they make you start from the very beginning
When you are so close to the end of a level - then BAM something kills you.
When you die obviously
When your power bar is 1%
When you're out of ammo
When the power suddenly goes out
When someone trips over the plug while you're playing
When you are so close to winning but you have to use the washroom
When you discover someone has erased your game/file/score
When you find out your parents sold your game system
Yes, this has all happened to me...

Final Fantasy VI - The Opera
Chrono Trigger - The first ending you get
Chrono Cross - When Serge leaves Kid all alone.
Resident Evil 2 - When Leon lets go of Ada.
I'd list more but now I'm starting to get sad.

Man, how I bawled.
Zack's character just grows on you throughout the entire game.

Zack was an amazing protagonist. Unlike squall and cloud who are too emo for their own good.

And of course, Final Fantasy 7's Aerith's death.
I liked that girl...and it makes me sad as well as happy she's in the same place as Zack.
Final Fantasy just knows how to trigger emotion XD.

SPOILERSSSSS. BE WARRNNNEDD.
I found when Auron got sent on FFX pretty damn emotional! I LOVED THAT GUY! When I found out he was dead and that he eventually has to get sent, he's served his purpose, I was almost in tears! What a man.
Auron's story gets overlooked too much... that guy had such a story too. I found it really emotional, he could finally be sent, he did what he needed to do for his 2 friends... :'(
I found on FF8 disc 3, where Rinoa is floating in Space, possibly the best part of the game. As much as I dislike Rinoa, I still couldn't help but feel for her! Just how she comes to the realisation of what has happened. I was just like "...wow...". You could just so totally relate to her.
Hmm, another scene on FFX, when Tidus tells his father he hates him. And his dad is all, I KNOW SON. I found that emotional cause, well, it's the guys last moments and his son is full on I HATE YOU and I was just like, omg. XD;; But I found it emotional cause yea he was like, I hate you but you could tell there was love there. Beautiful moment.
I found the whole Shuyin x Lenne story so romantically tragic. I disliked FFX-2 but gosh, how tragic is it! They die in eachothers arms, during a war, both of them fighting for eachother... damn. xD Everytime I hear 1000 words I get goosebumps. XD
Yea, FF games do not fail to bring out your emotions. XD
